I have successfully defended my thesis and moved to Lawrence Berkeley Labs. Proper links to my new page and some updates to this page will be added later.

I am a Computer Science PhD candidate at Rensselaer Polytechnic Institute. I received my MS from the Computer Science department at RPI in 2007 and BS from Computer Engineering Department of Bilkent University Turkey in 2005. I am working under the supervision of Prof. Bulent Yener and collaborate with Prof. Plopper`s group.

My research interests are computer aided tissue analysis and modeling, image analysis, graph theory and machine learning. Here is a list of my publications and my cv is available here.

I am working on finding methods to describe, track and quantify the organizational changes that occur over time in 3D biological structures such as collagen organization, cell to cell interactions, cell to ECM and cell to actin-ECM interactions during the cell-mediated compaction and remodeling. These methods will allow the study of complex biological problems that require the preservation and quantification of temporal and spatial information in 3D and establish a new paradigm to understand structure-function relationships in such systems.

I am also working on characterization and classification of histopathological brain, breast, bone and prostate tissues and salivary gland and various stem-cell specimens using global and local topological and morphological features. These methods will allow diagnostic tools based on the structure-function relationship of the tissues.

Previously, I interned in Aselsan Turkey in 2004 as an undergrad. In 2007 I worked on graph visualization, querying and anomaly detection in AT&T NJ. I also worked with Dr. Ali Can in GE GRC NY in 2008 on methods and systems for digitally enhancing an image of a stained material.
